I’d like to share preferences with my team and for that, I need to filter the data (update/remove local paths, etc). Does anyone know any tools for this?

Yes.
Preferences in Eclipse are implemented by
org.eclipse.core.internal.preferences.EclipsePreferences. Thesave(IPath location)method will convert the internal structure to aPropertiesinstance usingconvertToProperties()and then write the result to disk.
