I have uploaded one site developed with codeigniter. and after applying the .htaccess, it is not working with index.php and working fine without index.php.

Please help me out to access the site with and without index.php in URL.

    because you did not specific your apache version or config maybe you could try this:

    RewriteEngine On
    RewriteCond %{REQUEST_URI} ^/system.*
    RewriteRule ^(.*)$ index.php?/$1 [L]
    RewriteCond %{REQUEST_FILENAME} !-f
    RewriteCond %{REQUEST_FILENAME} !-d
    RewriteRule ^(.+)$ index.php?/$1 [L]
    

    if it’s not working then try this one

    RewriteEngine on
    RewriteCond $1 !^(index\.php|resources|robots\.txt)
    RewriteCond %{REQUEST_FILENAME} !-f
    RewriteCond %{REQUEST_FILENAME} !-d
    RewriteRule ^(.*)$ index.php/$1 [L,QSA]
